For traditional Sake I think Sanchokuya Taka is nice, for 10k you will get to taste as many sakes as you want and while you control the quantity as well. Food is good but it's really there to down the sake. Nihonshu Hotaru also has fixed price or nomihodai for over 50 sakes, they also do their own homebrew (which is truly unfiltered, very uncommon).
For "craft sake", Eureka is extremely popular with foreigners but also sake geeks, sake served are quite modern and often unique to the store. Food is great. Reservation is easy, or if you are alone you are usually able to get at least a standing spot. You can also try Mizunotori that is on the former GEM by Moto store location, also quite good, in the same vibe but slightly less on the hipster sake side of things.
If it's really for Sake, you can also try sake shops, they usually will have a corner called Kakuuchi, where you will get to try nice sake, sometimes rare, for a more competitive price. For example, Hasegawa has one in their Tokyo station store, Imadeya in Ginza 6, Kimijiyama in Ebisu Atre, Isegohonten in Nakameguro etc. etc.
If there are specific sakes you are looking for (like Aramasa, Juyondai etc.) then the options will be more narrow.
The standing bar at Moto Tokyo at the new mall near on the Yaesu side of Tokyo Station is a good spot for some nice pours and small snacks if you're in the area.
